The Red line is having some issues this afternoon;

Red Line experiencing moderate delays due to a power problem.

The front entrance at Shawmut station has been closed due to flooding conditions. Please use the entrance at the rear of the headhouse.

And now the RL is suspended between JFK and Park due to a possible fire at Broadway.

Any idea what the "track problem" between Malden and Wellington that's causing "minor" delays is?
Haven't seen the platform at Sullivan this crowded since the snow melted.

One of the more unusual service alerts I've seen:
At 11 a.m., Green Line D branch service will be suspended between Fenway and Reservoir in both directions for the removal of a tree leaning above the overhead wires near Reservoir
It is estimated that workers will need approximately two hours to safely remove the large tree.

Because substitute bus service will be limited, customers are strongly encouraged to use the closest stations along the Green Lines C branch (Beacon Street).

Bus service will be available for persons with disabilities at Reservoir and Kenmore Stations. Please see station personnel for assistance.

The following stations will not be served during this period:
Fenway
Longwood
Brookline Village
Brookline Hills
Beaconsfield
Reservoir

The track problem is still ongoing as of 2:15.
There was also a "fire vehicle impending service" on the E earlier.

And today's Orange Line delay is a disabled train. The MBTA was advising passengers to use the Green Line.

Today (10/10) the Blue Line has been running in 2 sections, Wonderland to Maverick, (and back) on the inbound track, and a Maverick to State Street shuttle on the outbound track.

Seems like this is related to the Bowdoin closure today. My guess is they can't run through the Bowdoin loop, so they figured that Maverick is the easiest place to turn trains, but the Blue Line still needs access to downtown Boston, so they're having a single train run back and forth between Maverick and State.

Here's the relevant portion of the T-Alert:
Due to crews performing necessary work as part of Government Center Project, Bowdoin Station will be closed from start to end of service during the following weekends:

[...]

During this time, Blue Line service will terminate/originate at State Street Station. For westbound service, please exit at State Street and travel at the street-level to Bowdoin. For eastbound service, please travel at the street-level to State Street in order to board the Blue Line. Bowdoin will re-open at the start of service the following Monday.

A single train will operate between State Street outbound and Maverick outbound. Customers desiring service towards State Street will need transfer at Maverick Station on the outbound platform.

EDIT: Shuttle buses are replacing Red Line Braintree branch service between North Quincy and Braintree due to a police investigation in Quincy.
