If the cars are Amtrak certified for NY Penn,they should be Ok to Willets Point Station,
However LIRR over the years since the Worlds Fair,allowed most of that station turn moldy in place,
and use it as a base for equipment experments.
That changed after the US OPEN tennis facilty and Citi Field were built,requiring a upgrade of the current Port Wash
Mainline hi-level platforms,one of the other plaforms is upgraded to allow "heavy interior cleaning" of M-3's and M-7's
until Amtrak replaces the Running repair shop at West Side Yard(Removed for the Tunnel Box build)
Since the DE's and DM's have a some what LIMITED HEP capy and the oddball 36 point combo MU/DoorComm setup,
why not use an Amtrak P32 DM(or 1 of Geeps with HEP) with an Amtrak crew and LIRR pilot crew for the trip
to/from Sunnyside/Willets Point.
Or is there "friction" between Amtrak and LIRR that makes it impossible? :(

Truthfully I don't know if bad blood exist between Amtrak and LI, but the fact is as previously stated.
LIs uniqueness was aloud to be its own downfall, the failures started with the advent of the M1 equipment. Though space age and brilliant compared to the MP54s and other EMUs of the day the M1 began to usher in the age of socialism and operational incompetence through attrition and the lack of the crews need to do actual railroad work. The same concepts were propagated into the M3 and just modernizes to late 90s era computer by the M7. But again still the came M1 concept.
The loss of the experienced railroader replaced by the "PC" socialist who is afraid to run a trains without a buzzer or would be absolutely terrified of the though let alone concept about running your engine around the wye have ushered in a era of fear and incompetence. The final nail in the coffen was Long Island unlimited supply of Lawyers and a litigious socioty.

Though a lot can be done, and PV charters can run as extra trains on LI, including Amtrak with a LIRR pilot the will does not exist. There are a few here who try hard pressed to get absolutely anything to run to prove the fact it can be done safely but those too few employees simply get shuns and made to be "bad examples" to follow.

If you really want to bring PV to Shea, write Andy and Chuck "strike a pose" Schumer suggesting many cameras will be present if they ride for free in th PV. And maybe just maybe you can get your train.
So I strongly suggest you write to the states leaders and try to sell the concept of a PV train to them.

Note: Mets Willets cleaning dock had stair access, as well as ground level access w/on crossing active third rail.
In theory a really good release form relieving the carrier of any and all injury or claims of injury would be all that's needed
