The North Shore line is not being rebuilt. The MTA is studying the feasability of restoring service between St. George and Port Richmond. The North Shore line is in poor condition. The West Shore freight rail line is in the process of being rebuilt, along with the Arthur Kill lift bridge. Also, a few days ago it was announced that a link from Howland Hook to NJ via the lift bridge will be constructed.

One quote from the article is especially true:
Oddo and others have long said the absence of fare collection at all but one Railway station has encouraged troublemakers to take to the rails, scaring off would-be passengers and contributing to a sense of disorder, particularly during the system's off-peak hours.
The fare would detract criminals I think, similar to the regular subway. However, you would need a token booth attendent type job to watch over the turnstiles, or better yet, install the high (HEET) turnstiles instead.

I think their argument about the cars being old is a bad one. The R44s are really not too old, pretty much average when you consider the varying age of the rest of the subway cars. They may be taken care of more by the passengers if you attract a different class of people to take the train by charging a $2 fare with free subway transfer.
