If the Shuttle is closed during 12-5AM during the night, then you'll have to take the 7 to Times Square, which makes one more stop, at 5 Avenue. For now though, 0thern than mine and the last message, there's no direct subway to get to GCT-NYP & Vice-Versa.
Subway or bus ok if not travelling with luggage. No way would I travel with luggage between the two other than by taxi.

Walk a block west on 42nd, cut across Bryant Park, walk down 6th Ave to Herald Square and walk another block west on 33rd St.
Might be faster than by subway and the views are much better

There's always the 7 to Woodside and the LIRR to Penn. Time consuming and expensive, but it is a railfan adventure! You get to see Sunnyside from two angles.

The next stop is Washington. Change for Forest Hills Trains on the Winter St. Platform, and Everett Trains on the Summer St. Platform. This is an Ashmont train, change for Braintree at Columbia.
