According to NJ Transit (on the website), they will be running the train from Union all the way into NY Penn (no transfer at Newark) during this time, but on the way back west there will still be a transfer at Newark. Why would they do that?

Really didn't matter. Seeing a trip to NYC would have involved a train, a bus, and a train even without the switch in Newark this was a non starter. Also, driving on the eastern spur and seeing Amtrak was down to one track there was no reason to consider the train. Drive time to the city Sunday evening 50 minutes. Drive time that night door to door from 49th street, 45 minutes. Sure it cost $40 to park but NJT just isn't the way to go right now.
