Was recently thumbing through a copy of "The Sea Beach to Coney Island" by William W. Fausser. The book covers the history of the Sea Beach Railroad (which morphed into today's 'N' train). There was a paragraph that mentioned how an agreement was reached in 1906 between the LIRR and the Sea Beach to swap terminals. See, originally the Sea Beach terminated at the location of the 65th Street floats, and the LIRR terminated a couple of blocks north, near 2nd Avenue and 63rd Street. The swapping helped both companies as the Sea Beach wanted a connection to facilitate joining up with the soon-to-be-built 4th Avenue subway. And the LIRR gained the Sea Beach's former ferry terminal that was converted -- as we see today -- into a float barge facility.

This explains that setup at 8th Avenue where the Bay Ridge tracks turn abit south and cut under the Sea Beach tracks.
