I recently heard about a "Boston and Eastern Electric Railroad", which apparently planned to build a railroad line running Northeast from Boston, which would have apparently used a tunnel under Boston Harbor (I'm not sure if it is the same tunnel the Blue Line uses or not).

Does anyone have any more information on this railroad? It sounds rather interesting.

I have never heard of it. The Eastern Railroad operated trains from Boston to Portland via Portsmouth and originally terminated in East Boston with a Ferry connection. This was later replaced with the present day route through Chelsea to the junction with the Western Route near Sullivan Sq. The Boston, Revere Beach & Lynn closely paralleled the Eastern and competed with it in most areas, thoughit skipped the "First Section" of East Boston enroute to its Jeffries Point terminal. The El's tunnel (today's Blue Line) closely paralleled the Eastern's route, but long after the route through Chelsea was in service.
