Check out SubwayInfo.com (http://70.107.230.223/). It's a free subway directions routing simulator. Enter where you are and where you want to go, and it will run through the maze of New York City (NYC) subway lines to find the best route. It will even determine which nearby station is the best one for you to use.

It uses a sophisticated node tree searching algorithm which actually simulates traveling down each subway line until it finds the destination. Along the way, it keeps track of the travel times as well as the average wait time between transfers.

It considers all the routes from all of the stations close to your starting point and all the stations close to your final destination. It even estimates how long it would take you to walk to each station.

The Web site can be slow at times. This is probably due to the heavy traffic it gets. But it is certainly worth the wait.
