Delays last night and tonight.
As far as I know (and I could be wrong), Amtrak will not be doing any "moving in" as part of Phase I of the Moynihan Station project. So that seems to be an unlikely reason for why Phase I has not yet completely opened.
A single frequency by its very nature affects capacity; that's one less train of excess capacity. If you had read up-thread, the proposals are 6-10 peak hour trains, with 4 reverse peak, with two-off peak trains in each direction. How is that not going to affect capacity?
