Why was R410 running on the ex NYC Water Level Route yesterday?

R410 and for that matter R409 are re-route schedules for the Q410 & Q409 traffic. The re-routes are done when there are curfews or serious derailments on the normal corridor between Hyattsville, MD and Selkirk. The Trenton Line had an absolute curfew this past weekend which occasioned the re-routes.

R409 and R410 have been running through here lately. As mmi16 said, track curfews are the most likely cause.

Affirmative. Curfews on the Conrail Lehigh Line between Bound Brook, NJ and North Edison, NJ.
