Greenport passenger trains are limited to the DE engines (400 series).

The DE engines (400 series) are restricted in tunnels due to fumes. So that would exclude Penn Station. They don’t fit in the Atlantic tunnels, in addition to the fumes.

The DE’s will go to Long Island City / Hunterspoint Ave as they are open air.

Many will terminate in Jamaica, outside of the rush hour

It did. I got on at Riverhead. The tour itself was in the C3 cab car, but the other two coaches were packed for other passengers to get on and off of due to other events happening along the branch.

Specifically, I believe several of the low level platforms remaining on the right of way impinge on the third rail shoes and it would take substantial work to move them back.
