I recently took my wife and two kids (5 and 2) from Hamilton to the EWR station with a similar amount of luggage. It went pretty smoothly. Following the tips that Jt, Nick, and the others have given should put in pretty good shape.

In case you can't find the fold-up seats that they have mentioned, you can do what we did on the way back from EWR and flip one of the seats so you have the two seats facing each other. My wife and I sat on the aisle and the kids sat at the windows. This way the kids (my two year old especially) wouldn't be tempted to jump out of the seat and run down the aisle.

You shouldn't have a problem with your stroller, especially if it's an umbrella type one. If your child is fidgety, you can keep him/her in the stroller until you get to Newark Penn.
