Exiting northbound BQE at 38th Street, one sees track and trains parallel to 38th Street, which disappear underground at 4th Avenue. Where does that track go? Google Satellite View of the NYCTA 38th Street maintenance yard does not appear to show any connection to that track. Is that track passenger or freight?

Sounds like the South Brooklyn Railway which is freight, which is actually connected to 38th Street Yard. There is a switch near the portal, it's just not really clear on Google maps.

It's the South Brooklyn Railway. They have a connection to the BMT rail line. It goes over to a runs at grade over by the South Brooklyn Marine Terminal, where it connects to the NY&NJ RR and... to the LIRR! To Metro North via the Hell Gate Bridge! And to CSX!
