Can think of the following abandoned railroad tunnels in New York state:
O&W
1.) Northfield
2.) Fallsburg
3.) High View
LVRR
1.) Short tunnel under the NYS Thruway on Rochester Branch.
2.) Tunnel under one of the Buffalo airport runways on the Niagara Falls Branch (converted to automotive traffic?)
DL&W
Tunnel to coal dock at Oswego
NYC
Tunnel in downtown Oswego
Rochester Subway
Tunnel Court Street to Brown Street
Additions and corrections appreciated.

The freight tunnel in the South Bronx which ran under St. Mary's park, replaced by the Oak Point Connection - here's the abandonment notice:

NEW YORK – NEW YORK CENTRAL LINES, LLC - To abandon and CSXT to discontinue service over an approximately 1.5-mile line of railroad between milepost QVP 0.0 at Melrose Avenue and milepost QVP 1.5 near the southernmost edge of the tunnel at Southern Boulevard in Bronx County, NY. Effective on April 17, 2003.

Not exactly what you are looking for, but there's an interesting railroad related tunnel structure built by the NYC in Cheektowoga, NY. It carries Slate Bottom Creek under the old Gardenville Yard near Losson & Union Rds. The entrances are huge and it runs about a quarter mile or so under the area where the yard once was. It's big enough to sail a boat through if the water was deep enough ! Cement portal is stamped "1913" - really neat to see.

THe tunnel for the LV Niagara Falls branch goes under the main runway 5/23 which is now closed for repairs. The tunnel is a airport service road that basically connects Prior Aviation to the south side of the airport.

All air traffic is now routed over my home! I"m lovin it!

Troy, New York

The tracks crossed Hill St at Washington St and went into a tunnel under 5Th Ave, behind what was called The Market, a large paved open lot with a 20 ft brick wall on the 5th Ave side.

Trains stopped coming through in 1959. The tracks were rolled up in the mid 60s and parts of the right of way sold to the adjoining property owners for $1 to extend their back yards (and make sure the RR could never get the ROW back).

Tracks in Troy were owned by Troy Union Railroad (in turn owned by NY Central, D&H and B&M)

Like Railroaded's post, this is a tunnel under tracks, but IMO it's impressive enough to merit listing. This is a link to a photo of the tunnel under the Erie River line track at the Mudville fill. As the fill settled and spread over the years, the tunnel had to be lengthend and is longer today than in this photo.

New Hamburg, 1st stop south of Poughhkeepsie, has an abandoned tunnel. It is just north of the station and east of the rock cut. It is the original NYC alignment before it was 4-tracked.

The very old LIRR Atlantic Ave. Tunnel in Brooklyn rediscovered by Bob Diamond.
Park Avenue Tunnel 30th to 42nd St (now a road tunnel), although this was only used for horses hauling passenger cars on street track.
O&W Hawk Mountain.

Edit: Oops, didn't see Choess's mention of the tunnel, but it was certainly used for streetcar services after the 'steam' railroad (indeed, horse drawn service) was discountined, as you can see from the linked summary.

The notch on the east side, just south of the highway, looks like part of the approach cut to the Hawk Mountain tunnel, which agrees with the thread you linked. The west portal is presumed buried under spoil from the highway cut.

Was going to mention Hawk Mountain, but read that it was buried when the old Hawk Mountain curve on NY Rt. 17 was reconstructed in the 1960s. The way I understand it, the tunnel was partially demolished but one portal and many feet of the bore remain intact and buried under tons of dirt fill and rocks. Thank you for all the input.

(Russ, I'm posting as a reply for those that have already read the above and would not catch this as an edit.)

The map linked below shows where the New Hamburg tunnel is.

The map above is a topo drawing, but if you click on this selection, you will see it in B&W. I think you can even make out the south portal. There is a pole line running along the top of the tunnel. The old alignment is visible east of the parking area above the southern overpass. Last I knew, the bore was still open.
