Why does the PATH train running the 33rd to JSQ route always come to a stop a couple of times as it travels between the Christopher Street Station and Newport, and can something be done to allow the train to forgo these pauses in each run?

Block protection. While you still can, stand up in front of the train. At certain points you can see trains ahead of you entering your track from or leaving to another track. You're probably waiting for Hoboken-WTC trains to clear ahead of you and/or for the switch to line for your track from caisson 3.
