Why does the PATH train running the 33rd to JSQ route always come to a stop a couple of times as it travels between the Christopher Street Station and Newport, and can something be done to allow the train to forgo these pauses in each run?

Block protection. While you still can, stand up in front of the train. At certain points you can see trains ahead of you entering your track from or leaving to another track. You're probably waiting for Hoboken-WTC trains to clear ahead of you and/or for the switch to line for your track from caisson 3.

Thanks. It's too bad though because it slows down the ride and adds frustrating pauses to the ride home.

Trains aren't dangerous, it's lack of common sense that's dangerous.
Oport makes a good point. Check it out while you still can.........sigh................... 
As part of the $3.3B upgrade PATH is installing a new signal system. Does anyone know if a new signal system would expedite trains through this signal block near Pavonia/Newport? Is this one of the upgrades that PATH is planning when they reference a "smoother, quicker ride" as part of the updated system?
