In the LIRR forum, the Jersey City-Brooklyn ferries run by the PRR are being discussed (the Annex Boats):

viewtopic.php?f=63&t=162374" onclick="window.open(this.href);return false;

It says when Penn Station New York opened in 1910, the ferry service was discontinued in lieu of two connecting rail services, one an hourly service from Jersey City to New York Penn, the second from New York Penn to Flatbush Avenue. It says that the New York-Brooklyn rail service was discontinued within the year.

Does anyone here know anything about how long non-stop Exchange Place-Penn Station service may have lasted?
