i looked down from 93 and saw a new structure near the back of the fleet center, looked like a glassblock wall in the back, near the east enterance, is this where the pedestrian tunnel from the superstation will come out? or is it something else.

That's a ventilation building for the roadways underneath.

The pedestrian tunnel under Causeway Street will lead to a new headhouse near the FleetCenter east entrance, but you'll still have to walk a short distance outside.

If you walk out of the east entrance towards Causeway, you'll see this headhouse construction on your right.

It has been in the works since the Fleet Center was built. Infact so have an office building and hotel above the station. I've seen plans and the buildings don't seem that amazing but they were designed back in the 90's. Maybe in 5 and 6 years they will get around to it.
