As provided by that railfan data site for the CNJ, i was having a look at the suburban services timetable.

There were some trains, however, that I couldn't get a destination for. Where did these originate or terminate:

601, 606, 615, 618, 620, 623, 627, 628, 633, 634 (I conjecture these as Reading terminal)
3103, 3105, 3106 (Perth Amboy?)
3200, 3201, 3203, 3204 (Long Branch?)
3302, 3303, 3305, 3307, 3314, 3316, 3322, 3324, 3326, 3327, 3330, 3333 (Bay Head?)
4000, 4002, 4004, 4012, 4015 (Eport via Newark? Bivalve?)
4902, 4927 (Bridgeton?)

Any thoughts or facts?

After 1925 or so and before the Aldene plan, for both passenger and regularly scheduled freights:
3100 (series) Jersey City - Matawan
3200 - Jersey City - Red Bank
3300 - Jersey City - Bay Head (you nailed it !)
3500 - Newark - Bay Head
4000 - Jersey City - East Long Branch
4100 - Jersey City - Freehold
4200 - Jersey City - Any and all on the Southern Division (Barnegat, Atlantic City, Winslow Jct.)
4300 - Newark - East Long Branch
4500 - Red Bank - Lakehurst
4600 - Red Bank - Barnegat
4700 - Winslow Jct. - Bridgeton Jct.
4800 - Bridgeton Jct. - Port Norris
4900 - Matawan - Freehold
5000 - Matawan - East Long Branch
5300 - Atlantic Highlands Pier - Bay Head

After Aldene
5300 - Newark Penn Station - Bay Head

Before 1925 or so trains had three digit numbers; 300 series and 400 series trains traversed the Southern Division.

Thanks Barnegat! Now here's one, that I'm not getting:

On the Main Line timetable on M72's website, there are two westbounds: 1003 and 1051 that are only listed between JC and Eport. The timetable is circa June 1946 (complete suburban services). Is this train just a shuttle to eport as the 1100s were a shuttle to 8th street?
