Pre Amtrak, I am aware that the Broadway Ltd. and the Crescent had equipment with Master Rooms with showers.
What other trains in history (not private varnish) had cars either with showers/or baths in rooms, or on board in any car/s?

Some of the Overland Route trains had shower and bath facilities in the Club Lounge car along with a barber, valet and ladies maid. I think even the early streamliner consists, the ones with 12-15 cars running on twice a week or so schedules had them. Also, the pre-streamlined Golden State. These were not part of any one passenger compartment but a separate facility open to all passengers. Most overnight trains did not really need such facilities because most major stations were equipped with restrooms with bath and shower facilities and barber shops where the facility stayed still; it didn't rock and sway at 85-90 mph! Also, you didn't have to worry about running out of hot water.

Note: Club-Lounge cars were usually restricted to passengers with Pullman tickets.
