I suspect the padding in 64's schedule between Schenectady and Amsterdam is more due to freight interference. According to the Amtrak Status Maps/ASM website train 64 typically leaves the U.S. side of Niagara Falls on time (Going back to January 2010, average delay leaving Niagara Falls is 5 minutes...

Some minutiae from last month's timetable changes - the March 2019 schedule retimed most eastbound Huntington/Port Jeff trains on Saturdays and Sundays. I haven't taken that specific train myself, so I can't answer definitively, but according to the MTA's GTFS data (which is used in apps like Google Maps or Transit) it's currently scheduled to use the Babylon/Montauk branch. The TBD schedule also has the 6:07 AM eastbound weekday train from Penn extended to Ronkonkoma, arriving at 7:26 AM, instead of terminating at Farmingdale like it does currently. This conveniently also provides a connection to 7:30 AM scoot from Ronkonkoma to Greenport.
