Are there any maps available or information detailing the Western Maryland and Baltimore & Ohio connection at Bowest Jct.? Did the B&O enter the yards at Bowest off the FM&P? After walking the trail today, this junction is very hard to find.

Fanatic, there ain't much left of Bowest. I believe you are correct about the B&O entering it from the Sheepskin.
If you were out there on the ground, did you see the O&B bridge, or at least the stone arch that remains of it; it crossed Dunbar Creek and a Pennsylvania RR branch. All this is beyond the junkyard and a fair distance from most of the WM bike trail.
There were a bunch of RRs in C'ville; B&O, WM, N&S, P&WV, P&LE, Pennsy, and some attendant lines.
